Gephi reads “gephi/nbproject/project.properties” for the runtime options; this is the file where you want add logging options
Note some properties are also read from “gephi/nbproject/gephi.conf”, but project.properties seem to have precedence over them (could be confirmed by setting different xmx vals in both (e.g -J-Xmx512m, -J-Xmx612m)).
To avoid confusion with paths try the full path first, e.g.:
if you have a long file path you might want to quote it, e.g.:
-J-Djava.util.logging.config.file=”/Users/neil/Documents/neil/Research/CiteNet/code/Genetic Network Optimization (Gephi)/modules/Gephi/nbproject/logging.properties”

Some of the properties don’t seem to get read; so you may consider manipulating some values programmatically, e.g. log.setLevel(Level.ALL);
